Ok here is my problem

Example

If I install a program on my ppc-6700 and then do a sync with my pc. Then uninstall the program straight from the ppc-6700 when I sync again with my pc will it reinstall the program or some files from it ?

What I am trying to do is figure out exactly the correct way to uninstall a program from both the sync files and ppc-6700

No, it won't reinstall. Simply remove it directly from the PPC and you will be fine.
