Actually the reason it didn't delete from the POP server when you hit delete on the device is that it was sitting in your deleted items folder. Try the POP again, and after you delete something, clean out your deleted items folder, and then do a Send/Receive. Once it is gone from the deleted items folder and you send/receive it should (did on WM2003 and WM5) remove it from the POP server...
